25 hp Timing problem

I did some maintenance on my 2003 25hp Yamaha, and muffed up the timing. I know that it is off because before I pulled the flywheel and changed the flywheel it was running fine. Now one piston is just loading with fuel and not firing. Anyone know how to reset to factory timing? Any help would be great.

I ask because many '03 s are two stroke. Don't think the flywheel should affect timing. Of course, I'm thinking automotive world too.

Yep 03 four stroke. I think I spun the crank a bit when I pulled the oil pump/crank side.
